Hi! Why is the ri the first time/part of the word not a kanji but the second time?

I think you're asking why the word is 日本料理店, and not 日本り料理店 since the pronounciation is [に·ほん·りょう·り·てん]. It may be a little ambiguous in the dictionary entry, but the りin question is a part of 料.
日(に) 本(ほん) 料(りょう) 理(り) 店(てん)
