Why do do many words not sound as they are read?

+1, a lot of the times the kana is on'yomi but the pronunciation is kun'yomi, at least at single kanji

Yep, the reason is that the audio engine runs separately to the main dictionary, so for words where there is multiple readings, the audio engine chooses the most likely option.  It's something that I'm looking to fix up in the first half of next year.
