I believe that the に here is used correctly. The way I was taught to think of how to use で and に is this:

The teacher is in the classroom, so use で to indicate the whole space where the action is performed, BUT when the action itself (teachir is WRITING ON the blackboard) is more specified, so use  に . In other words if you would used で for the verb "writing" then it would appear as if the teacher was sitting in/on the blackboard and writing. 

Hope it helped at least a bit.

I have a question.In the phrase 先生はペンでこくばんにかきます。is correct the user of に before the verb to indicate  onthe place where the teacher is writing on?Or it should be used another particle?
